If you have a "too small" soul in a gem (e.g., a skeever soul in a common gem) just drop the gem. When you pick it back up, it will be empty. If you enchant a weapon with Soul Trap it will automatically trap souls from enemies that die within the specified time range (e.g., 60 seconds of a hit by your enchanted sword).
